Syncing iPhone, iPad "Notebook"

Went to sync, followed directions and all are synced using Tooledo. Problem: Most Notebook entries one reside in a new folder titled "Unfiled". I also have duplicates and triplicates of everything. Is there some setting I need to change in Preferences which will correct this? HELP!
